Stargate SG-1 gaat verder waar de film ophield. Het blijkt dat de Goa'uld Ra slechts één van vele aliens was die gebruik maakte van de Stargates om het universum te veroveren. Zodra de Aarde een lijst met werkende Stargate-adressen ontdekt, kunnen ze overal naartoe reizen. De Amerikaanse Air Force zendt SG-teams uit om nieuwe planeten te verkennen, technologieën te vinden, en de Goa'uld te verslaan. Jack O'Neill en Daniel Jackson uit de originele film zijn lid van het eliteteam SG-1. Samen met Samantha Carter, een geleerde, en Tea'lc, een Jaffa-alien die niet langer gelooft in valse goden, gaan ze het avontuur aan...

While SG-1 attends the execution of Ba'al, the last of the Goa'uld System Lords, Teal'c and Vala inexplicably disappear into thin air. Carter, Daniel and Mitchell race back to a world where history has been changed: the Stargate program has been erased from the timeline. As they try to convince the authorities what's happened, a fleet of Goa'uld motherships arrives in orbit, led by Ba'al, his queen, Qetesh (Vala), and his first prime, Teal'c. SG-1 must find the Stargate and set things right before the world is enslaved by the Goa'uld.
